alright...sure the topic of "favorite" song has been thrown around a lot, so I'll make a variant on that question.
what song do you think sounds the most beautiful? You can interpret this how you want, but my top 3 (in order) would be:
1- Creid---Xenogears Creid Album
2- Lilium---Elfen Lied
3- Sayonara Solitia---Chrono Crusade
4- Small Two of Pieces---Xenogears
EDIT in case you havent heard them:
Creid: http://www.youtube.com/watch?v=3CAqKY2yvNc
Lilium: http://www.youtube.com/watch?v=3EoCGwHz3T0

Here's 2 that I find to be "beautiful":
"Forever Love" X-Japan
"Radical Dreamers ~The Jewel That Has Not Been Stolen~" (from Chrono Cross)
Chidori Raikiri

Man, I might as well just say 90% of the chrono cross soundtrack, right?
There's too many to say actually. I'll just have to go with Aerith's theme from FF7... Or maybe that song that plays at all the sad parts in the original MGS called "Enclosure."
edit: This has to be one of them. http://www.youtube.com/watch?v=MrgoM4s3jwU

"Radical Dreamers ~The Jewel That Has Not Been Stolen~" (from Chrono Cross)

These two songs define the word perfect. Absolute favorites.
I'd have to spend hours going through my music collection to create a full list, so instead off the top of my head:
Komm, susser Tod - End of Evangelion (http://www.youtube.com/watch?v=Fw5acgqIHQE):
The song itself is bittersweet and somewhat depressing but the vocals are gorgeous. So powerful and full of emotion. According to Winamp, this song is my number one in times played.
Edit: Didn't notice ZeroRyoko had it posted already. You've got good ears, my friend. Good ears indeed.
Genesis of Aquarion - Sousei no Aquarion (http://www.youtube.com/watch?v=sI_WF4ml21c):
I like all the mixes I've heard of this song (Exit Trance's, in particular) but the original English version holds a place in my heart. I'm usually not very fond of background singing, but this song does it all beautifully. Tear worthy.
Dango Daikazoku - Clannad (http://www.youtube.com/watch?v=VmSjrr0XQNw):
Clannad is one of those series I love but hate at the same time. I love it for being excellent but hate it for making me bawl like a baby. Anyway, this song is beautiful.
Kimi no Koe - The Place Promised in Our Early Days (http://www.youtube.com/watch?v=zZpsPws6XKE):
I don't think there's much to say here, just listen to it. Very soothing song, I listen to it all the time to manage my anger. I must contain my inner Danju-Hulk or we're all doomed.
Uninstall - Bokurano (http://www.youtube.com/watch?v=_C8ePGEGrvY)
Another beautiful song with depressing lyrics...Bokurano did a good job tearing my heart apart. I don't think I could stomach trying to catch up with the manga.
Star of Tears (http://www.youtube.com/watch?v=jZ1WKtl_PYE)
and
Small of Two Pieces - Xenogears (http://www.youtube.com/watch?v=U9_c-_knOjc):
Strangely enough, I wasn't particularly fond of these songs at first. I don't remember feeling anything special when I beat Xenogears. It wasn't until I started listening to them afterwards that I really got hooked.
Kagami hana (aka Heaven's Mirror) - Eternal Sonata (http://www.youtube.com/watch?v=wTKsxKDQQQ8)
God I love this song. I've had my roommates complain to me when I listen to this "girly opera song" full blast but I don't care. It's beautiful. Wish I could have linked the Italian version but the only Youtube video I could find with it was from the ending itself. Spoilerific.
Eyes on Me - Final Fantasy VIII (http://www.youtube.com/watch?v=ica1ZC_asgU):
I remember first hearing this song and being absolutely stunned by it's beauty. The song and scene it accompanied were something I'd never seen in a game before and it caught me completely by surprise. I'll never tire of this one.
Melodies of Life - Final Fantasy IX (http://www.youtube.com/watch?v=3mNOJpN_qOQ):
Good stuff. I believe this is one of my top 10 most songs played.
I could go on and on and on.

That'd be the title that first came to mind when I saw the thread title.
Second choice: Now And Then, Here And There ED (http://www.youtube.com/watch?v=bLwWZ7wDaHQ).
Third choice: Haibane Renmei OP (http://www.youtube.com/watch?v=9RE9FOJaP-k)
I could list a half dozen more, but these are just gorgeous pieces of music.

"Chiisaki Mono" by Hayashi Asuka and "Kaze to Issho Ni" by Kobayashi Sachiko are my two favorite non-Christian songs of all time, and also IMO the most beautiful. "Kaze" is the ending to the first Pocket Monsters movie, and "Chiisaki" is the ending to the 6th film.
