So why did AyatoXephon and QuonXephon have to fight before merging and tuning the world? How would the world have been tuned differently if Quon won? And where are Ayato, Quon, Maya and Haruka in Episode 26 (before the world is tuned) ? Also, why was Ayato's mother the second Ollin, and not Ayato's true love?

Spoilers abound below: WARNING

"So why did AyatoXephon and QuonXephon have to fight before merging and tuning the world?"

They had to fight over the "right" to decide what the new* world would be like. That wasn't really part of the design of the Rahxephon. There was only supposed to be one RahXephon, but when Bahbem used it back in the day, he split the world in two, and the RahXephon system was also split in two. The RahXephon was made to make the world better by shaping it to the will of its instrumentalist, and when there came to be two RahXephons, one couldn't work without destroying/subsuming the other.

* yeah, some time travel involved here, so we don't have good language for it.

"How would the world have been tuned differently if Quon won? "

Quon's world I don't know how would have been, but Quon and Ayato actually liked each other so perhaps it would have been similar? People are free to speculate here. It might have be more Mu-centered, it might be the same as Ayato's, or something else. Fan art territory?

The RahXephon video game for the Playstation 2 has many different endings, including endings where I believe Ayato chooses the Mu and tunes the world to one where the Mu rule the red bloods. I don't know if there are endings where Quon wins. The game might be a good source of semi-canon alternative endings. The game has three main routes: TERRA (as regular ending), Mu, and Bahbhem. It has 40 slightly different endings within those three main routes.

"And where are Ayato, Quon, Maya and Haruka in Episode 26 (before the world is tuned) ?"

Ayato and Quon are in the RahXephons. Maya and Haruka are both hit by shockwaves in the fight between Ayato and Quon and because of this they actually take active part in the tuning. The scenes you see with Haruka and Maya actually happen with them actively participating. The other people you see are there just as Ayato's memories.

I actually think the relationship betwen Haruka and Maya is pretty moving. The first minutes in the RahXephon movie are nice to see here.

"Also, why was Ayato's mother the second Ollin, and not Ayato's true love?"

I'm confused about what you mean here.
The Ollins who succeed are Ayato and Quon. There were other instrumenatlist candidates who failed, or became too old before they could try - such as Maya and Itsuki.
The RahXephon shows itself to the instrumentalist as Ixtli - the face. So in Ayato's case Ixtli chose Haruka Mishimas's image and called itself Reika Mishima. It got the hair colour wrong because of Ayato's jumbled memory.
The Black RahXehon actually shows itself to Quon as Ayato, because Ayato is the person Quon likes the most. It doesn't have to be romantic love. It also shows itself as Haruka, because she's seen the White RahXephon and Quon recognizes that as a more true face of the RahXephon.

In the case of both Ayato and Quon, they choose to embrace the RahXephon directly. In Ayato's case he is reluctant and at first rejects Ixtli when he knows what it truly is. But in the end he and Quon both accept Ixtli knowingly.

To put it simply, think in musical terms. In order for an instrument to be tuned either sharp or flat must be eliminated.

There was only supposed to be one tuner of time. Ayato was never meant to escape from Tokyo Jupiter, and the RahXephon system was not meant to exist either

basically he was supposed to tune the world according to Lord Babhem but he chose another path even though he had Mulian blood
