The final season of Batman beyond was released recently with two special feature commentary and with in dual laungage.
I bought season 3 hoping for a audio commentary track on some key episodes. but, they just did a closer look on the episodes that last about 4 mintues each. They had a chance to put some awesome special features on the final season to spice the deal up but it came up short. But, the episodes make it worth buying even if there is scant special features.

I never caught the last season. Does it have an actual conclusion or does it just sort of end?

The actual conclusion to Batman Beyond is in Justice League Unlimited Season 1. That one episode 'Epilogue' ties everything together.
Anyway, seeing as how JLU is officially done on DVD, I can move onto Batman Beyond. Return of the Joker(unedited) is too good.

Did they relase the the ending of JLU with Darksied?

Yeah, that's season 2. 13 episodes. I hate to say it, but JLU Season 1 should have been Season 2. The ending just felt so much better. It ended off on a ridiculously high note.

The final season of Batman Beyond... did they air that? I don't remember seeing it.
Also, I thought the Batman Beyond: Return of the Joker was already uncut when they first released it.

Yes it was.
Also, I thought the Batman Beyond: Return of the Joker was already uncut when they first released it.
There were two versions. The Uncut Version was the first release and had a limited print run and then there was the edited version which was the standard. I managed to luck out and get a copy of the Uncut Version at Virgin Megastore a few months ago. Last copy, too.

Do you know what was cut? I got my version when it first released, so I'm guessing it's unedited.
Actually, the version that you picked up would be the "edited" edition. The uncut run has "UNCUT" printed in red bordering the box art. There are major differences in dialog as well as some key action sequences that were toned down for being too extreme. (Bruce's fight with the Joker immediately comes to mind. Much more brutal.)
Also
Joker shoots henchman in chest with the bang flag, not gas
Tim (Robin) doesn't shove Joker which results in electricution, rather he shoots Joker with the gun he was given.
There's an extended operating room scene
etc etc....
There are certain things I like about both versions. I'd recommend picking it up watching both so you can make that dicision.

There was actually three releases of Batman Beyond Return of the Joker
The cut one released on December 12, 2000
The Uncut one with the words uncut in red released on April 23, 2002
One with a blue sticker that says Full Movie and is the same as the uncut one from 2002 which was released on July 5, 2005 UPC code number should be 012569717251
All three are easy enough to find online for under $10.00.
Just search this on google "Batman Beyond: Return of the Joker [Original Uncut Version]".
I still need to pick up season 2 and 3 been focusing on other cartoon series from when I was younger.
I wonder if Warner will release the Zeta Project on DVD I kind of liked that series also?

^Well, considering the commercial success of Zeta Project compared to their other series, I doubt it, myself (though I'd like to get it on DVD myself).
I'll be picking up SSN3 of Batman Beyond fairly soon; I've already got the rest of the series (sans the epilogue episode, because I haven't started getting the JL/JLU DVD sets yet), so I figure I might as well finish it.
