I have a few questions pertaining to Detective Conan, know in the US mainly as "Case Closed".
1. Why the unnecessary changes (Kudo Shinichi (or Shinichi Kudo in English name order) is now "Jimmy" Kudo, Mouri Ran (Ran Mouri in English) is "Rachel Moore", etc.)? Does this have anything to do with it being aired on Adult Swim (except even that wouldn't make sense, because even very Japanese shows like Inuyasha didn't have things like name changes)
2. Are the DVDs uncut, and are the subtitles an accurate translation of the Japanese version (and do the subs retain the Japanese names (like Shinichi instead of Jimmy))?
3. Why is the DVD release layout so strange? The Case 4 series' art box contains both vol. 1 of Case 4 and vol. 1 of Case 1. What would I need an extra vol. 1 of Case 1 for? I'd already be looking to buy the newer art box that officially starts Case 1, and that has vol. 1. I wish there where just a normal art box for Case 4 that only had Case 4, vol. 1.

According to Funimation, this was done at the request of the Japanese.
2. Are the DVDs uncut, and are the subtitles an accurate translation of the Japanese version (and do the subs retain the Japanese names (like Shinichi instead of Jimmy))?

Funimation believed that everyone was watching the show on CN and therefore they could start the dvd release with season 3 and no one would care. Or that the only people who would want to buy the series were watching it on CN and they'd want to start later in the series with episodes that hadn't already aired.
Personally, I hate the release pattern of this series. Too few episodes per disc when it first started and a complete lack of thought for the fans who had no interest in an edited dub. The series breakdown into Cases rather than full seasons is atrocious, no doubt an attempt to make people think they're getting more than they are with the low ep count dvds, since they thought it would be much more successful than it was. At least the new dvds will have a higher episode count, but they lost me way back in the beginning. If they do away with the Case thing, and season box sets are released, I may take another look at it. Until then, I've got other things to keep me occupied. It's a shame, too, because if this had been released right, I would be buying it in singles.

One more question:
Does it look like Funi is retaining all of the opening and ending themes so far? More so, are there alternate versions of individual openings and/or endings (alot of anime seem to do this), and if so did Funi get these as well?

I don't know of any alternate versions, but Funi has the original openings and endings with the original Japanese credits.
The only "alternate versions" would be the songs dubbed in English.

So the Japanese openings don't "update" as they go? Like for example Trigun's opening changed visually a bit every episode, apparently. Shows like Naruto also made some changes in opening visuals every now and then.

I'm not so sure about that.
From what I remember, the later endings show recaps of what happened in the episode. I'm not sure when, but I think it started after the first 100 episodes (I saw it during a clip of the 13th ending, which starts from episode 248).
