I never personally *saw* a tobacconist, but I do know that they do exist in large cities (Well, I know that there is one in fukuoka, the closest large city to where I'll be staying next year. though i've spent substantial time in larger cities, i've never seen one but assume that if fukuoka has one tokyo must have some too). That said, they are not very common, and none of the people I knew who smoked got their tobacco from anywhere else but the convenience store and/or vending machines. I'm only interested in shisha (and maybe cigars), and so although I do know that those are available, I can't answer about clove cigarettes. good luck finding what you need

They are not uncommon I believe, I remember buying 'portsigar' (the cigarrete holder thingy) there, but it was for 18 cigarettes only which was quite annoying. Don't know about the other stuff though.

It should be really, and it definetely is ok if you choose to buy that cartoon on your way to a plane in the 'duty free' shop. Usually the amount allowed is 2 cartoons and about a litre of alcohol drinks, it varies, but this is on average.
Lighter should be ok in the luggage, but to be on the safe take matches too. All international flights are nonsmoking. The security nowadays are tight, I was made to sign some sort of form just for a pair of manicure scissors.
As for shisha and cretek I don't expect them to be common in Japan, you also might have problems trying to get them through customs, as a lot of folks have no idea what it is and might think its some kind of illegal drugs. If you don't mind lenghty explanations to a custom officer you could bring them with you. Its a good idea to check beforehand if they are allowed.

yea i'm mostly worried about the kretek thing. if needed i'll make a lengthy explanation to customs. shisha not so much worried about.

The allowances are as follows:
Cigarettes - 400 foreign made cigs, 400 japanese made cigs
Cigars - 100 cigars
Other Tabacco products - 500 grams
if you are a resident of japan (not just a visitor) these allowances are halved (200/200 for the cigarettes, 50 cigars, 250g of tobacco).

You will have less problem explaining it if it is nicely packaged with english writing, but ask your travel agent before hand or your airline, they might know the details.
You got alcohol/tobacco forum now?
lol, where have you been a decade ago?

You certainly accumulated some knowledge on the subject though :P

20 i think. same with drinking. very loosly enforced however. as a study found out most underage drinkers and smokers in japan get their goods from stores like 7-11
