Consider me one, though it's not that I hate the two of them neccessarily, I just don't understand them. I'll never get that pairing. I'll take the angst-filled-tragic-drama that is Shinji&Asuka over the Oedipus-Complex-by-proxy that is Shinji&Rei any day. Though, I may open my heart a little if any of those fics are decent.
(I'm a fan of Random1377, so I'll look at at least one of them.)

Only with regards to itself. It's in no way canon to the anime, and in fact contradicts it on many occasions. Since the anime came first, and is actually complete, I'd say it has precedence.

Shinji only has a relationship with rei in the manga..the anime came first....but the manga is good...but i prefer the anime myself...more messed up.

the original Shinji of anime, i like him more, aparent wimp turning in to a psychopath in a sense...i am surprised that he didnt kill himself.

That's correct.

Short version:
1. The show itself & its scripts and storyboards.
2. Statements by the show's creators.
3. "Official" but external sources. (Red Cross Book, ect.)
4. The Manga. (Useful only to confirm points where it agrees with the Anime)
5. Statements made by ADV or Manga Entertainment.

2-5 are canon only when they don't contradict 1.

I'm kinda wondering why Shin-seiki put #5 on there at all, since ADV and Manga have no affiliation to Gainax whatsoever. The *Girlfriend of Steel* games (e.g.) have more precedent than anything Greenfield or AWL have said.
