The visual novel Little Busters! (the anime adaptation will air on Oct 3.) does contain a character (Rin Natsume) who seems to have high-functioning autism/Asperger's on a more accurate and serious level than any other anime character I've seen. This goes beyond social cluelessness and includes classic symptoms like repetitive behavior, odd speech patterns and behavior (not of the moe type), clumsiness, and lack of understanding of implicit norms. This is not exclusively joke fodder, it is presented as debilitating and actually has some significant bearing later in the story (I won't spoil it here). There is a recognition that she is 'different' but a diagnosis is never stated.
